Gene Designer - Read license below
In silico clone a gene in a very simple way, you chose modules from a panel, such as T7 promoter (you can generate your own modules), shine dalgarno, various tags, ATG, fluorescent protein, and your new protein sequence. The program allows to make primers by pulling open a small field above the sequence, and it will show the Tm, then you can move the primer or change the length graphically and see the effect on Tm. You can codon optimize the gene with various options, e.g. thresholds, you can mutate the gene, you can have multiple genes on one page where you make variations of the theme etc.

Gene Designer Carnegie License Agreement:
We hereby grant the Department of Plant Biology at the Carnegie Institute a waiver from the restriction of designing genes for commercial use, providing that the genes designed using the Gene Designer software are either synthesized by Carnegie Institute in house or ordered from DNA 2.0.
